A useful ecommerce warehouse audit follows both the parcel and the data. This checklist helps a UK team test whether its physical process and Shopify records describe the same reality.

Set the audit boundary
Define which warehouse, Shopify location, channels, carriers and order types are in scope. Include click and collect, subscriptions, pre-orders, wholesale or marketplace orders only if they share the operation being tested. Record the audit period and any launches, promotions or stock movements that could distort it.
Create a risk-based order sample. Include high-value items, multi-line baskets, split fulfilments, cancellations, expedited delivery, failed delivery, damaged returns and manual adjustments. Select physical SKUs across fast, slow, fragile and serialised products.

Agree how discrepancies will be recorded before the walk-through begins. Otherwise the audit becomes a collection of anecdotes.
Test receiving and inventory control
Select recent purchase orders or inbound transfers. Compare expected quantity, received quantity, damaged stock, quarantine and the moment sellable inventory changed in Shopify. Check whether a partial receipt can accidentally release the full expected amount.
Inspect product and variant identifiers. Barcodes, SKUs and warehouse references should map consistently; titles are not durable keys. Verify how bundles, multipacks, samples and virtual stock are represented. Check whether staff can adjust inventory without a reason code and whether negative or unusually large adjustments are reviewed.
Walk several bin locations. Count the physical units and compare the WMS and Shopify states. Investigate discrepancies by event, not merely by correcting the number. A silent stock correction hides whether the cause was receiving, picking, damage, theft, a bundle rule or an integration delay.
An anonymous StoreBuilt workflow review found that a merchant’s apparent overselling problem began at returns intake. Staff marked every parcel as received in one batch, while inspection happened later. Shopify made sellable stock visible before damaged units were quarantined. Separating “received” from “approved for resale” fixed the control at its source.
Follow orders through pick and pack
Trace sampled orders from creation to allocation. Confirm which system owns the decision when stock exists at multiple locations. Check cut-off times, priority rules and what happens when one line cannot be picked. A warehouse should not improvise split-shipment promises that the storefront has not explained.
Observe picking. Test whether scans prevent the wrong variant, quantity or order from progressing. Inspect substitute rules and manual overrides. At packing, confirm that product, documentation, gift messages, hazardous or age-related controls and packaging requirements are driven by reliable data.
Measure pick accuracy and dispatch timeliness, but also measure exceptions. A strong average can hide a small group of orders ageing for days. Create queues for unallocated orders, failed picks, missing customs data, label failures and orders held for support.
Inspect dispatch and delivery evidence
Determine exactly when Shopify marks an order fulfilled. Label creation is not carrier handover. If customers receive a dispatch email before a parcel physically leaves, tracking may show no movement and support volume rises.
Compare the packed timestamp, manifest close, carrier collection and first scan. Test voided labels, duplicate labels, multi-parcel orders and carrier service substitutions. Verify that tracking numbers attach to the correct fulfilment and that a carrier failure does not silently strand the order.
For a 3PL, review the service-level definition rather than a dashboard headline. Ask whether “shipped on time” means label printed, manifest completed, collected or scanned into the carrier network. Contractual metrics need to match the customer promise.
Audit returns and adjustments
Sample returns from request through refund and disposition. Check that the received item matches the order and variant, its condition is recorded, fraudulent or unexpected contents are escalated and the refund decision reaches Shopify correctly.
Separate resale, repair, quarantine, vendor return, donation and disposal. Each state should have a stock consequence. Review exchanges and store credit because they can create a return, a new order and financial adjustments that are difficult to reconcile when teams use notes as a workflow.
Inspect adjustment reasons over the audit period. Group them by root cause and owner. Repeated “manual correction” entries are a control warning, not an acceptable category.
Turn findings into controls
Rate each finding by customer impact, financial exposure, frequency and detectability. Fix the source before adding another report. A mandatory scan, stable identifier or clear state transition is often stronger than a weekly spreadsheet.
Assign every control an owner, evidence source, frequency and escalation threshold. Retest the highest-risk changes with the same scenario that exposed the failure. Use the audit to improve integration acceptance criteria for future releases.
